This will be my attempt at a more bittersweet but hopefully more ultimately uplifting ending to the show than what we got.
Still might want to have your tissues ready though.

I'm definitely going to build up to that happy ending they deserve! It's going to be trippy getting there but it's going to be worth it!

Luther, Diego, Allison, Klaus, Five, Viktor, Lila and their families re-materialized waited in the train station for the train to come and take them to the alternative timeline. Suffice to say the entire family was feeling dejected and defeated. Despite all of their efforts to save them, Ben and Jennifer had merged into an unstoppable abomination and now The Cleansing Monster was going to rip the world apart. They couldn't even take it out on their asshole father because he went and died already!
"So this is it huh? We're just...taking our tails and running? Just leaving everyone to die?" Luther asked from where he was seated on the floor.
"Doesn't seem right, you know? Just running away like little pussies. No offense to any ladies in the station but....dammit we're supposed to be Heroes!" Diego snarled and slammed his palm against a pole.
Lila sighed and rubbed his back. "For what it's worth I...I'm sorry I went with 5."
"Don't...don't even worry about it. I still love you and...we'll figure all that out after we get to wherever we're going." Diego assured her.
"We can't just abandon Ben. This whole fucking thing is dad's fault, right? We shouldn't just abandon him! There has to be something we can do!" Viktor insisted.
"Come on Five, talk to us. You're always the man with the plan. You've got to have something!" Allison pleaded.
"There...there is. But you're not gonna like it."
Klaus laughed and jumped up and clapped his palms. "YES! That's my man right there! I knew you'd come up with something!"
"Alright talk to us. What's our play?" Luther asked him as he got up.
"We....uhm, well....look, I learned this when I met all of the other me's....it was a whole thing. But anyway....your families will go on the train but we aren't going with them. We have to stay behind. Stay behind and let it take us."
"WHAT?!" The Family demanded.
"I told you that you wouldn't like it. This whole thing, all of the world ending disasters, is because of us. The Marigold inside all of us interacts with The Durango inside of Jennifer, causing THAT up above, but...but that's just one aspect of it. We're the problem. Because of the Marigold our very nature disrupts timelines. There was originally only one timeline, but because we were born via The Marigold it was all disrupted and split into an infinite number of worlds. Now they're all crashing into each other and...and soon The Multiverse will collapse and everything gets wiped out. We have to merge our Marigold with the Durango to replace this multiverse with one fixed universe."
"Fucking what?" Allison asked.
"Soooo....we have to go out there and just...what? Die?" Klaus asked.
"It'll be worse than death. This will be permanent. We won't just be dead. We'll be...gone. Blipped right out of existence. Forever." Five sighed. "I hate it and it's a dumb idea but it's the only way to put a permanent stop to the-"
"THAT'S BULLSHIT!" Diego shouted so loud that his words echoed around them. His siblings looked at him with regret and fear while the rest of their family cringed and hunkered down. "THIS IS REGGIE'S FUCKING FUCK UP AND WE HAVE TO GIVE UP OUR EXISTENCE TO FIX IT? HOW THE FUCK IS THAT FAIR?!"
Viktor crossed his arms and thought about all of this while he let the others talk.
"I-it's not. It's not fair. I don't want to do it guys but we don't have a choice." Five responded quietly.
"N-no. No....no this is bullshit! We have family! We have a whole family with us! Right here! We can't just abandon them!" Lila insisted.
"Yeah, hey, is anybody else not a fan of this?" Luther asked.
"Yeah, can confirm!" Klaus added.
"We don't have a choice." Five choked out. "WE don't. If we don't do this...they'll die too when the Multiverse comes crashing down on them. Sending them on the train and then doing this is the only way we can save them."
Viktor realized something and looked up to the ceiling which Klaus noticed. "Vik? Vik please for the love of the literal God that I've met tell me you have a better plan."
"I do." Viktor realized. "Five? Everyone? Huddle up! I've got a plan!"
"Viktor, this IS the plan!"
"I'm modifying it. Now get on over here. Huddle up Umbrellas!"
"YES! HA! KNEW IT! ALWAYS A BETTER OPTION!" Luther cheered and dragged Five over to the sibs.
"Love the enthusiasm bro. Come on, Lila! You too! I'm gonna need you on this one!"
Lila hugged her children and jogged over to the group. She and Diego fist bumped as they began to huddle up.
"Alright, everyone's here. Now...now link up. Everyone hold hands."
"Is that part of the plan?"
"It's a key element of it. Now hurry up! We don't have much time. Train's coming."
The Siblings all stepped back and held hands with each other and held on tightly. Five narrowed his eyes as he followed their lead. (Viktor what are you doing?)
"Alright Vik. We're all set up. Tell us this master plan of yours."
"Can't be worse than Five's."
Viktor laughed. "Alright, alright. So, before we do this I just wanted to say....I'm sorry. I'm sorry for all of the trouble I've caused. I'm sorry you had to look out for me. I'm sorry I wasn't able to go out with you on missions when we were kids. I'm sorry I effectively ended the world thrice. I'm sorry for all of it. I'm sorry and I love you all more than you can imagine. Finally, I'm sorry that I'm going to hurt you guys one last time."
Five's eyes widened in horror as the realization struck him. "VIKTOR NO!"
Viktor just smiled and powered up as much as he possibly could and began draining the collective Marigold out of his siblings. The Umbrella Academy's Hargreeves Siblings screamed in horrific pain and agony as their powers were being collectively ripped out of them. It was just like when Reginald activated the Universal Reset Machine inside of The Hotel! The Marigold, their source of power, was being absorbed out of them, transferring through the others and pulled into Viktor!
"VIKTOR NO! NO DON'T DO THIS! DON'T! STOP!
STOOOOP IIIIT!"
"LET US GO! STOP!"
'DON'T! PLEASE!"
"UNCLE VIKTOR STOP! STOP IT YOU'RE HURTING THEM!"
"LET ME DO THIS!" Viktor shot back. "EVERYTHING GOING WRONG HAS BEEN MY FAULT! LET ME FIX IT FOR ONCE!"
"I DIN'T MEAN THAT! I WAS WRONG TO SAY THAT! VIKTOR PLEASE STOP IT!" Allison pleaded with her sibling. " I WAS JUST MAD WHEN IT HAPPENED! PLEASE I'M SORRY! I'M SORRY! YOU HAVE TO STOP THIS!"
"I love you guys." Viktor informed his siblings. "I love you all. That's why I'm saving everyone."
The Hargreeves Siblings screamed until they collapsed on the cold hard floor of the subway as their powers were taken from them while Viktor began floating in the air glowing with a brilliant shining shimmering orange and blue light.
"Viktor....what have you done?" Allison gasped out.
Viktor smiled. "Saved your lives. I don't know if I can take this thing. So I'm hedging my bets. If I can't beat it? Then Five's plan will work anyway and we'll both get blipped but you'll still be with your families in whatever new timeline you end up in. But if I can....well, I'll figure it out."
"That....that was my plan!" Five insisted.
"I know. But there are children among our extended family now, right? If we all get wiped out of existence that causes a grandfather paradox and they'd have to run from the Kugelblitz bullshit all over again, right?"
"I...huh."
"Vik...Viktor don't! Don't do this! You heard Five! You'll be erased!" Luther shouted.
"Maybe. It's not like this bullshit makes any sense right?" Viktor added with a slight shrug. He looked back up as the train rumbled into the subway. "Train's here. It's time for you guys to go."
"NO! NO VIKTOR DON'T!"
"We're not leaving you. No matter what." Diego replied boldly.
"I love you guys. I love you all....but I'm not giving you a choice. You're surviving this one way or another." Viktor raised his hands up and began lifting up his family into the air and then gently pushed them thorugh the air into the train before doing the same with his extended family. Then Viktor closed his hands and the doors slammed shut on them as his siblings began slamming against the door and slapping their palms against the windows in desperation as the train rolled away down the subway as Viktor sadly waved goodbye to them. "Live you guys. Settle into whatever world you end up in and live your lives. If this works...well, hopefully I'll meet you there someday. If not...then at least you'll remember me, right?" He said softly and sadly as the train rolled away. Viktor watched it go until it was out sight and then he took a deeeep breath, held it in and then slowly blew it out before teleporting back to the surface on top of a skyscraper as he walked towards the edge and watched The Cleansing Monster's rampage. "Just hold on Ben. I'm coming."
